Right now I think it's about a guy who's so beleaguered by his past that everything else faded in importance/he lost sight of what's important, including his relationship with "you". Seeing this, she decided to give him a push and force him to face his demons himself by saying good bye. Now on his own, he does badly at first, but starts getting on his own feet, even though his past/problems still haunt him. Eventually, he comes to see that she was actually helping, and also comes to terms with his past/problems (as symbolised by the rain). In the last verse, things are still far from perfect and he's not completely healed yet, but it ends on a hopeful note (see contrast with first verse).

Sounds fitting as FMA's OP - but of course, I may be completely wrong. \O/ Will edit again after stewing on it a while more.

Points of interest:
- June = early summer, Uso's (which was FMA's first ED) story happened in early summer. It also happens to be the rainy season in Japan.
- Like Uso, this song does not have to be taken romantically if you'd rather think of it from FMA's point of view.
